I have a 486 computer with Win 98 installed on it. Would Dosbox work better than command prompt for runnind dos games/programs from Windows?

well, i guess not, i hear that win 98 is good for playing dos games. anything more recent, however is pretty crap (win 2000 being an exception). still, it never hurts to download it. you can check their compatibility list at dosbox.zophar.net ,i think.

For any programs that require DOS, I just exit windows completely. I've never had good results with DOSbox.

I fire up VirtualPC with 98, and if I need to, boot to DOS.

DOSBox works well for me in WinXP to play certain games. Others it just crashes without even running them. But, I mean, you might as well try DOSBox to see if a game works ... much easier than rebooting every time or whatever.
I was also quite surprised when I plugged in my old gameport (non-USB) Microsoft Sidewinder gamepad, and DOSBox picked it up and it worked flawlessly.

Strangly, Dosbox usually works better than full DOS mode on my Win98-frees up more memory?
(According to Megazuex's start-up screen, anyhow
) I don't really play Dosgames on XP but Toom Raider seems to work okay, same for Star Hammer. ADOM DOS messes up the colours, but TB recently released a Windows version so I use that instead.

Myself I prefer to have an actual DOS machine as I have several lying around the house
But I'm sure space limitations would require that you go with something like DOSbox or Virtual PC etc...
I haven't had much luck with DOSbox, better luck with VirtualPC but total with an actual DOS machine.

You're really running W98 on a 486? Brave man! Is it SE? Tell us about the general hardware. At least a DX4-100 and 64 MB, right? I'd also bet a ctl-alt-del reveals a fairly short list running.
